Cannibalize: Cannibalize faster, gain more health from Cannibalize, people don't get Annoyed when you Cannibalize. Camouflage: Camouflage doesn't end when bumping into people, failing backstabs or taking damage. Instead, let's offer the SSA's that'll effect abilities. Granted, this won't allow all SSA's to be placed on Custom Characters, but that doesn't really matter because as you've said, SSA's are mostly class specific anyways. So how about instead of tying the SSA's in with the Big Quests for Custom Characters, tie it in with Custom Character Abilities themselves. A lot of these just won't work, and any work-arounds I can think of are just unnecessary or to complex to even bother with.

Brute Force Progress would need you to have a Mech Key (which isn't required for your quest) or your SSA wouldn't work. Rubble Rouser would need you to have a Bomb Processor (which isn't required for your quest) or your SSA wouldn't work. Guard Duty would turn your custom character into a Supergoon. Homeward Bound would need you to have the Mind Control ability (which isn't required for your quest) or your SSA wouldn't work. Side Hustling would need you to have the Skates trait (which is reasonable but not required for your quest) to give your SSA its full potential. Bodyguarding would need you to have the Stomp ability (which isn't required for your quest) to give your SSA its full potential. Dark Fate would need you to have the Power Sap ability (which isn't required for your quest) or your SSA wouldn't work. Sultan of Shakedowns would actually work. Fire Watch would need you to have the Water Cannon ability (which is reasonable but not required for your quest) to give your SSA its full potential. Spread the Love would need you to have the Zombie Phlegm ability (which is reasonable but not required for your quest) to give your SSA its full potential. Satiate that Bloodlust! would actually work. I think Sobriety is for Suckers would actually work. Harmless Pranks would need you to have the Charge ability (which isn't required for your quest) or your SSA wouldn't work. Last Comic Standing would actually work. Silent But Deadly would need you to have the Camouflage ability (which is reasonable but not required for your quest) or your SSA wouldn't work at all. Undefeated Champ would need you to have the Toss ability (which isn't required for your quest) to give your SSA its full potential. Mythical Matchup would need you to have the Bite ability (which isn't required for your Big Quest) or your SSA wouldn't work at all. Law Abiding Law Enforcer would turn your custom character into a Supercop. Hairy Justice would need you to have the Lunge ability (which isn't required for your Big Quest) to give your SSA its full potential. Ethical Experiments would actually work if it provides you with a Research Gun. Purweyor of Peace would need you to have the Chloroform Hankie ability (which is reasonable but not required for your quest) to give your SSA its full potential. Quest With a Twist would need you to have Charismatic (which isn't required for the Big Quest) or your SSA wouldn't work at all. The New Hotness would need you to have Shrewd Negotiator (which isn't required for the Big Quest) to give your SSA its full potential. Undiscerning Looting, would need you to have the Sticky Gloves ability (which isn't required for the Big Quest) to give your SSA its full potential. I'm not sure how Turf War would work if you aren't a Gangster (and therefore aren't allied with either gang). Power Struggle would increase your firearms skill, but the free loadout part is only as good as your loadout. Movin' On Up would turn your custom character into an Upper Cruster. That still doesn't solve the problem that many Super Special Abilities are class specific.
